I have a three way switch in the garage and another in the basement that controls coach lights on next to the garage door. I would like to replace the switch in the garage with a timer to control the coach lights on the garage. Can it be done?

Sure there are a few ways that can be done. Do you want to keep the 3 way switches, only have one switch or get rid of them all together and just use a timer?

If I were to leave the switch in the basement, I could connect the black and white to the black and white of the timer. What happens with the third wire?

If you want to keep the switch you need a 3-way timer that works with the 3-way switch setup.

Got 'er done. It never ocurred to me that there just might be a timer built for a three-way. I went to my local hardware store, found an Intermatic that includes variable sunrise/sunset settings based on U.S. regions and calendar settings (how cool is that!) AND on sale for $24. It contained completed wiring connection instructions with a jumper for two three way switches and it's working perfectly.
